Copy hypertext link as text
The Copy Hypertext Link menu is hierarchical, one choice being Copy Hypertext Link As Link, the other Copy Hypertext Link As Text. In the latter case, the hypertext link is copied to the clipboard as plain text instead of a live link.
Attach folders to references
This can be done by drag and drop. "Opening" the attached folder will reveal and open it in the Finder.
Bookends will not switch to a linked application if you hold down the Option key when you Copy Formatted.
Use Command-Delete to delete a reference in the List View without a confirm dialog

Improved organization of groups
Groups can be organized in folders, and the number of enclosed groups being displayed. Groups and group folders can arranged in an arbitrary order by drag and drop. Icons differentiate static and smart groups. Show/hide groups in the List View has been replaced with a splitter control.
Import a reference from PubMed automatically when attaching its pdf
If an attached pdf includes a doi (Digital Object Identifier) that Bookends can resolve and that is listed on PubMed, Bookends will offer to download the reference information and attach the pdf to the new reference. This will work even if you don't have access privileges to the pdf online. Mac OS X 10.4 (Tiger) or later is required.
Enhanced Mellel interactivity and collaborative features
The first time a Mellel 2.2 or later document is scanned you will be asked to select a format. The scanned document will replace the original, but the citation information will be retained and you can toggle between the original and scanned views. Subsequent scanning will occur without bringing Bookends to the front unless it is required to deal with ambiguous or missing citations. Unscanning and rescanning with a new format are supported. A Verify Citations function is available, and if an ambiguous citation is found, Bookends will display it in context, showing the words that precede it. A sync feature adds references cited in the paper to your Bookends database (duplicates will not be added), allowing collaborators to easily share references.
Drag and drop, or copy to the clipboard, a hypertext link to a reference and insert it into another application
Clicking on the link will open Bookends and highlight the corresponding reference. Some applications that accept drag and drop of Bookends hypertext links are TextEdit, DevonThink, Scrivener, Delicious Library, and OmniOutliner.
Revamped interface for Internet Search
A list of saved searches is displayed in the Internet Search window, along with the date they were last run. Searches can be invoked by double clicking on them or selecting them from the Action pop-up or a contextual menu. Searches can be edited, renamed, and deleted.
Sort lists by ASCII or Unicode values
For example, a Unicode sort orders "é" after "e" and before "f". The Unicode sort is the same as performed in the Finder, and also handles numbers intelligently (e.g., Chapter 10 sorts after Chapter 9).

You can search for specific attributes (for example, first author, last author, etc.), use Boolean logic, and limit searches by date, type of article, and more.
Automatically download pdfs via PubMed
Bookends can try to locate the pdf of an article available on PubMed and automatically download and attach it. You must have permission to access the article (that is, the article must be freely available or your institution must have a subscription). This feature can be invoked for a reference already in the database or when importing a reference from the Internet Search window. It will work with some but not all publishers (at this time we estimate that a quarter to a third of searches will be successful).
Locate and attach pdfs on the local hard drive
This feature uses Spotlight and requires Mac OS X 10.4 or later. Select an existing Bookends reference and choose the menu option Refs -> Get PDF -> Find & Attach Local PDF. If more than one pdf is found, a list of possibilites will be presented and you can select one to attach. Attachments found by this function are copied to the default attachments folder; the original is left where it was found. Note that because of limitations in Spotlight indexing and/or insufficient information in the Bookends reference, it is possible that Bookends will not find the correct pdf.
A file can be automatically moved to the Trash after it is imported

Important: Older databases opened in Bookends 9.0.7 undergo an irreversible update and can't be opened in the older application. This includes the Bookends 9 Preferences file, formats, and the reference databases themselves. We suggest you make backups of these files (in the case of formats, only custom formats you have created for yourself) before proceeding with Bookends 9.0.7.
Revamped handling of attachments
The names of attached files are no longer kept in the Keywords field. When existing databases are converted these names will be relocated automatically.
Attachment Inspector
This floating window lets you see all attachments for a reference. With it you can attach more files, detach files, and more. Drag and drop an image from the Attachment Inspector to copy the file to another disk, attach it to an e-mail message, or insert it into a word processor document.

Whem importing an XML file exported from EndNote 9 or later, linked pdfs are included among attached files. For Bookends to locate these attachments you must either place them in the Bookends default attachments folder (or subfolder), or set the Bookends default atachments folder to the one containing your pdfs. If the attachments are scattered among many folders, you will have to reattach just one file from each folder.
Bug fixes
Fixed a rare crash after a scan in for which the generated bibliography had several thousand styles runs. Mark/Unmark All in the List View applies only to the reference in the list if All is selected and there is text in the Live Search box (i.e. the reference list is filtered). Fixed a bug where an apostrophe in a group name would cause an error when trying to open the Info Drawer. Fixed an error that could occur when disabling BibTeX in Preferences. Duplication of a reference now duplicates the color label (if any) and the time the reference was originally entered. Access to PubMed utilities and the full text article (if available)
A Refs -> PubMed hierarchical menu gives you access via your browser to full text articles, related articles, or PubMed LinkOut. The selected or open reference's URL field must contain the link to the reference listing in PubMed for this feature to be enabled. For many publishers, access to the full text is restricted to subscribers.
OpenURL
OpenURL is a protocol provided by many institutional libraries that allows you to look up information about a reference, often including the full text of an article. If you have entered an OpenURL server path and the search parameters, Bookends will enable a Refs -> OpenURL Search menu (and add an OpenURL Search contextual menu to the List View). When invoked, Bookends will send the information to your library via your browser, which will then display the search results. The default settings in Bookends point to a 1Cate server, but you will probably want to change the Preference settings to your library's server.

Drag and drop it to move the database in the Finder, Command-click on it to reveal the path of the database in the Finder.

Customize punctuation for reference numbers in bibliographies
You can specify what comes before and after the number in front of each reference. The default is nothing before and a period and space after.
Group citations under a single number
In a format calling for numbered citations and bibliographies, you can specify that references always cited together appear under one number. These references will be grouped under that number in the bibliography. The references in each group will be separated by punctuation that you specify in the format (typically a semicolon).
Create a new static group by drag and drop
If you drag and drop references in the List View onto the Groups pane anywhere but on a static group, Bookends will offer to create a new static group and add the references in the drag to it. If the drop is on a static group, Bookends will add the dropped references to that group.
Generate BibTeX keys for many references at once
If BibTeX is enabled (Preferences) and the List View is in front, you can have Bookends generate unique keys for all the selected references. If the Key field already has information in it, Bookends will leave it alone. If a generated key is not unique, Bookends will append a lowercase letter to it to make it so.

Verify database
Database Maintenance -> Verify checks the integrity of the database. This is useful if you are experiencing crashes or other aberrant behavior. If a problem is found, Bookends will offer to rebuild the database (keeping user info, such as groups).
Automatic backup
When this is enabled in Preferences, Bookends will offer to make a backup (if Prompt is checked) or will make the backup without asking (if Prompt is unchecked) when a database is opened after a user-defined interval. The database will be verified before being backed up. Automatic backups are saved to: ~/Documents/Bookends/Backup. The date and time of the backup will be recorded in the database, and can be seen by using File -> Database Maintenance -> Verify.
Manual backup
File -> Backup will automatically verify the database before making the backup. Manual backups "reset the clock" for that database for automatic backups.

Color labels for references
You can assign one of five user-configurable color labels to a reference. You can specify the color label when you perform searches or create smart groups.
Assign Command key shortcuts to static groups
This allows you to rapidly add references to up to 9 different groups. It might be useful, for example, if you rating groups (one to five stars) or if you keep a group of references you intend to find in the library. To create a shortcut, click in the second column of the group list next to a static group and enter a number from 1 to 9.
Drag and drop import of PubMed references from your browser
Import from PubMed into Bookends by dragging and dropping the proxy icon (the small icon at the beginning of the URL field) or the hypertext link itself onto a Bookends database window. The reference will be automatically imported using the Bookends PubMed import filter. Import directly into a static group by dropping the link on the group's name. This has been tested with Safari and Microsoft Internet Explorer. It does not work with Firefox.

Ignore leading prefixes in an author's name when creating a sorted bibliography
The prefixes to ignore (such as von, der, etc.) are entered in Preferences. This function is case-insensitive and applies to the first author only.
Ignoring the first word in a title when sorting is case-insensitive
For custom citations that include pages, that field will be superseded by cited pages
For example, if the Pages field contains 1-18 and the custom citation would normally yield "Smith, 2002, p. 1-18" after a scan, the use of cited pages (@16) would result in "Smith, 2002, p. 16").
Exclude a citation's enclosing punctuation in a scanned document
If an asterisk is the first character of a temporary citation ({*Smith, 2005, title}), the citation's enclosing punctuation will not be inserted after a scan. This is useful if, for example, you use a custom citation format for both in-text entries (where you want the enclosing punctuation) and footnotes (where you do not want the enclosing punctuation).
Override superscripting of a particular citation
You can override superscripting for a particular citation group by placing an underscore (_) immediately after the opening delimiter, for example: {_Jones et al., 1006, The title}.

Use year-only for repeated authors in an author-date citation group
When scanning a document with a format that creates author-date citations, this option will cause Bookends to omit the name of an author after the first occurrence in a citation group. This means, for example, that (Smith, 2004; Smith, 2005a; Smith 2005b) would be output as (Smith, 2004, 2005a, 2005b). The punctuation between the years can be set in the format definition.
Improved tag detection when importing
Tags in imported files must be followed by a space. Some sites, however, have tags that end with a colon with no space before the beginning of the text. To deal with this, tags ending with a colon and without a following space are now recognized by Bookends.

Hovering the cursor over the image will show its full pathname, and you can reveal it in the Finder via a contextual menu.

More powerful and flexible formatting capabilities
New format metacharacters give finer control over how Bookends deal with empty fields: the ~ (tilde) is a "binding quote" that makes the output of any text it contains dependent on the preceding or following field having data. In addition, Bookends post-processes formatted references to remove incorrect punctuation that may result from having empty fields. Finally, you can specify whether names in user-defined fields (e.g. Translator) are output in the style of author or editor names.
