Just updated to Bookends 3.1 on IOS and the WiFi sync is working flawlessly -- though the initial sync took an age for a large library.

You can also get rid of the problem if you use either the `Single Page' or `Two Pages' option (as opposed to `Single Page Continuous' or `Two Pages Continuous'). Navigation is then a bit more painful though -- Show Thumbnails helps.
