Thanks for the edit, this seems to have done the trick for me too (although admittedly I am already on iPadOS 17.1 RC, which promised iCloud Drive sync enhancements which also may be doing the trick as well)

Thanks for the update, I seem to be having a similar / the same problem. Mine only started when I upgraded to iPad0S 17, along with some other Files app issues.

The last option was the first I tried, and it did a fine job with selecting the right PDFs. There are still attachments missing from several references, butthose PDFs are somewhere in my Bookends iCloud folder and not that important for my current work. I'll add those manually in the future. Thanks :)

Sciencedirect PDF link not downloading: file format not supported
Bookends for iOS/iPadOS won’t allow me to download PDFs from sciencedirect using the Download button on Sciencedirect, giving the error ‘file format not supported’. That only gets me the references with no keywords? Let me illustrate the setup, I am doing a systematic review and presently deleting duplicates. I have used the keyword 'Duplicate" for all references that are duplicates, as detected by Bookends. I now need to have a Smart Folder with reference...

Smart Folder based on absence of keyword
Is there an opportunity to create smart folders on MacOS Bookends that are filled with reference that do not have a specific keyword in it? I wasn't able to get it done.

Creating a fresh library and adding several articles returned the same problem for the smart groups.
