You say that the save dialog is not prepopulated with the file name. I'm not sure what you mean. The proposed file name is the library name folloed by "PDF annotations". What do you see? The proposed filename I see is "[Library Name] PDF Annotations" and the default location is ...

I briefly saw an advert when I first opened the updated app.
In the settings, it showed that all in app purchases were already purchased (green checkmarks). I pressed “restore purchases” for good measure. Didn’t get any feedback after pressing it, but also have not seen any adverts since.

In the end I took a couple of days to give myself a crash course in AppleScript -- fun! -- and I've been able to do all of what I wanted and more. Bookends' scriptability has cured me of any latent desire to move to Zotero, so that's good. Thanks!
