1. I'm not sure what you mean by assemble, but if you mean some sort of automatic mechanism to find PDFs that have annotations and display them, there is none. No. Bookends conditional formatting can change the output depending upon whether a field has content or not (is empty), but it can't do that based upon the nature of the content. It's there, you've made the edit pane too narrow to display all of its contents. Make it wider (drag to the left) and you'll see the color label control again.

There is no preference for copying an attachment to it's own folder. When you attach a PDF a dialog offers the possibility to Move or Copy the attachment to the Bookends folder. Thinking out loud, but one possible solution would be to bring all fields to the first tab, which would of course entail scrolling to see all of them. It's not that simple. All the fields in the main tab can have styled text. The additional fields can only be in plain text. I don't know if it helps your workflow, but did you know that you can switch edit panes using the keyboard? Command-2 is the Additional Fields pane.

You can do this in the dialog that comes up when you initiate the sync. If you don't see it, go to the setting in Bookends for iOS and make sure auto-sync wi-fi is turned off.

You can't swap between tabs.

But I really don't recommend using the edit pane for viewing the metadata, that's what the Summary view is for. And you can position (and even edit) the DOI where you want in that view (using Preferences).

If this happens with a fresh new library, please reduce the number of PDFs you need to still see a problem (maybe 5 would be enough?) and send me those PDFs. I'll see what happens here.

Also, please send a screen snap of how you've configured the attach dialog options.

Either do an Import File and select Bookends as the source from the popup menu, or simply drop the .bex file on the library window.
