I don’t fully understand your request, but it looks like currently it’s not possible for 2 reasons:
1. we map only fields both Bookends and CSL can share;
2. Bookends for iOS doesn’t do scanning, we are outputting each reference just once, so there is no second time a reference is output.

Replacing the library shouldn't be a problem because those groups were added by Bookends as a duplicate of real groups - they can be deleted. This bug that was fixed in the recent version. First of all please try to resync your library:
1. Tap on the gear icon in the Sync row.
2. “Unlink this library from cloud…”
3. Sync with your existing library in the cloud.

If it doesn't help please re-download your library from the cloud (replacing the current library).

You should re-upload the local renamed library to the cloud and delete the old one. All these actions (Unlink, Upload, Remove Libraries From Cloud) can be done via the cloud icon in the Bookends library window.

Thanks! We’re glad you like it.
We decided to go with iCloud only for now as any new cloud service requires a lot of work and support, which would delay other nice features we are working on.

It will be fixed in the next update. But the library should be redownloaded from the cloud (replacing the current library).

We will see if it can be improved in future versions, but currently Wi-Fi sync works this way, taking the groups structure from Mac as a primary source. Do you have backups from your iPad. The main problem with this cloud sync error is that we can’t reproduce it with our data, so it’s almost impossible to find the source of the problem. Yes, data can be shared between apps via the Share Button.
In the same Share Menu in Safari you can Create PDF from the web page and then send it to Bookends.

I think it's a good example of what can be done with help of Siri Shortcuts. It’s a new topic for us, so it will take time to add some basic features. But then it will be possible to create your own export in any format you want.

Yes, please send a screenshot and your library file on the Mac. Since resync didn't work it looks like the only option is deleting your library on iOS and downloading a new one from the cloud. Or download from the cloud to a different name, check to make sure it's OK, then delete the old library.

"atomic zone" is the terminology from CloudKit framework from Apple.
Usually library resync fixes such type of problems... Maybe you will need to redownload your library from the cloud, but also please send a screenshot of the error message to support@referencesontap.com.
