I find the standalone reference window to be much more efficient for entering and editing references. I do not see this as a feature that I would incorporate in my workflow. BE records are already linked to a PDF file, and the latter contains my notes. I use Skim for annotating PDF, and select the option to automatically create a Skim notes file for each PDF; these notes files are searchable by Spotlight (see http://bit.ly/1aUMXGi).

Perhaps integration with Skim's notes stream would be relatively straightforward to implement? An AppleScript that would copy notes and annotations from an open Skim file and paste them, as separate notes, in BE. Ditto for integration with Preview? This topic was explored in the forum in the past, but I am not sure of the current status. As far as I can tell, BE cannot display Skim notes, nor can it display .skim note files. What kind of (final) look are you looking for I am not too concerned about the 'look' within BE. I would like to be able to collect notes in an outline form, and then export the notes (to Tinderbox, Scrivener, etc) as OPML for writing. Support for MultiMarkdown within Notes would take care of this ...

I, too, see the potential in this. It would be *very* useful if the hierarchy could be retained when exporting the notes, preferably as an OPML format.

Unfortunately this solution does not permit annotating or taking notes. Papers for iPad has that feature, and syncs notes with the desktop version. However, Papers' note taking (and other features) pale compared to BE's.
