If the Bookends can't find the PDF (which I think is the case here), the attachment is "orphaned". You can remove orphaned attachments in batch using Global Change -> Remove Orphaned Attachments.

It could be done but would be unreliable in Word due to the way extraneous information can be inserted into text, internally. It also wouldn't work with all word processors. The current mechanism is infallible and works with all word processors (Mellel handles it in its own way).

Yes. Cut and paste it where you want. When you rescan, Bookends will insert the bibliography where you moved it. Note that if you unscan, the marker indicating the bibliography's location will be removed, and after a subsequent scan it will be placed at the end once again.

Bookends doesn't use path names, it stores the folders containing the PDFs and then searches those when the PDF is needed. In addition to what I told you, only references that were modified since the last "sync" are updated. Changing the glossary doesn't modify any references. You'd have to remove the old .bib file and recreate it.

If you edit an entry in the journal glossary but not in the reference itself, Bookends may see them as matching anymore. What's odd is that Bookends is picked in the Finder's Open With menu for me. I've modified the UTI a bit now, we can follow up off-forum to see if this does the trick for you.

You can search for notecard tags. But there is no central list of what you entered, they are freeform text. Having said that, it should be possible to script this. Basically, search each reference's Notes field and make a list of words that begin with #.
