Yes, I just checked that after organizing attachments on your Mac Bookends for iOS will be able to correctly find them.
As for the file tags, as far as I know, there is no API to deal with them on iOS, so we can’t read them in code. But you still can set them the way you showed here.

Wi-Fi sync uses simpler approach of single folder for storing all files, just individual files are transferred.

Yes, thanks for showing this workaround! I hope it will be fixed by Apple in future iPadOS releases. For example, it works as it should on iOS, but not, as you described, on iPadOS.

You might use Files.app to check the attachments folder in Bookends folder with icon in iCloud Drive. Another user found that this action forced iOS to sync files.

I just checked a few more apps, and the navigation title wasn't updated there also. Maybe this will be solved automatically when we switch to SwiftUI framework in future versions of Bookends for iOS.

I just checked with Highlights app and it opens Bookends shared attachments 'in place', so after a few added annotations they are visible in Bookends without any extra steps of sharing attachments back via the Share icon.

(1) A library is created and synced in Zotero, (2) it is downloaded to Bookends for iOS as a new library, (3) edits in this library in either Bookends for iOS or Zotero are synced via the Zotero servers.
