Version 4.1.6 worked as expected for me. It didn't request permission for the automation. But, it is working as expected.
Very strange; the latter versions are not able to copy citation and create Synced Bib.
(The Export Reference window never shows up; and the created Bib file is becomes 0 bytes).

Yes, I reset it. But, BE is not requesting it.
The same issue with Popclip.
KM and Alfred are able to request and gain the permission.
Thankful, I still have @iandol's workflow to search and insert references. I am using it to insert citations for now.

I am having the same issue. For me, BE is not requesting permission at all.

You raise a good point about another app editing the file, in which case Bookends really shouldn't be allowed to overwrite it. I now think recreating a one-way "sync" to mimic the BibTeX file sync is the wrong approach. We already have the much more powerful and flexible Extract PDF Annot...

I support JJW's idea of exporting to markdown. That will remove the barrier or dependence to specific app. Obsidian is the popular app today. Another app will be popular tomorrow. If the default citekey is changed I wouldn't be happy. Same here. I rely on the citekey to do a lot of other things. A change on it means I have to re-do every configuration I built around it (file renaming for example). As to the identification of the right papers, there are a couple of strategies...
