Please try Settings -> Internal Web Browser -> Use Safari View Controller. It will work like in Safari but you also need to Share the downloaded PDF to Bookends app, the same as in Safari, but without switching between apps.

Please try to move files to the library subfolder.
For example, in Bookends for iOS:
Settings -> Default Attachment Subfolder -> Move
Now please check again in Files.app if files related to the library were moved from the root folder to the library-defined subfolder.

If you are using Cloud sync, please check the Bookends folder with icon on iCloud Drive in Files.app, does it show all your attachments there?
One way to force sync is to delete Bookends from your iOS device and then re-install and sync again.

Currently, Bookends for iOS can’t go to linked annotations the way it’s done in Bookends for macOS, as different PDF engines are used. In the current release it should only open the PDF. In the next update we hope to show the page the annotation is on.

Yes, I just checked that after organizing attachments on your Mac Bookends for iOS will be able to correctly find them.
As for the file tags, as far as I know, there is no API to deal with them on iOS, so we can’t read them in code. But you still can set them the way you showed here.

Wi-Fi sync uses simpler approach of single folder for storing all files, just individual files are transferred. For Bookends Cloud Sync the folder structure is synced automatically by iCloud Drive. We will try to implement (1) in one of the nearest updates. (3) we will look what's possible a bit later after other features completed. As for (2) it was designed this way in Bookends for iOS to automatically attach the downloaded PDF to the current reference. BOT doesn't have the dedicated web bro...

Yes, thanks for showing this workaround! I hope it will be fixed by Apple in future iPadOS releases. For example, it works as it should on iOS, but not, as you described, on iPadOS.

You might use Files.app to check the attachments folder in Bookends folder with icon in iCloud Drive. Another user found that this action forced iOS to sync files.
