It is. But these aren't PDFs. They are epubs and the display for file types that Bookends can't render is quite different.

We already let users use a right-click to open any type of unrecognized file type in its default app, which is universally useful. I don't know how much demand there is for something like this. I doubt there are many attaching ebooks, and among those even fewer who want to use different readers for different ebooks (that are attached in Bookends). Try a proofreading scan (see User Guide for how that works). I think that will do it.

P.S. The separator will be set to a comma if you enable BibTex and tell Bookends to use citekeys. There is a warning when this happens.

That's not possible. You may not know, however, that when you hover the pointer over the tab, Bookends will display the name of the PDF as a tooltip. So if the PDFs have rational names (e.g. include metadata such as author, date, and part of title) you can see more identifying information you want. ...

iCloud Drive in the Finder looks like a typical desktop item with folders, files, etc., but it's not. Very few users have this issue (we can't reproduce it ourselves). But we are cognizant that some users encounter it, and if we can figure out why (and it's not a a bug in iCloud) we will fix it for those that do.

That folder should be visible (in the Bookends blessed folder -- the one with the icon on it). We've had a few reports that this was not the case, however. We've tried to track down the problem, but never did. Since this is all handled by Apple, not us, it's a black box. But in those cases the PDFs ...

It's behaving as it should. Bookends doesn't sync your database file. It syncs your database data, which is stored in the cloud. This is much better than syncing the actual file, for many reasons, chief among them is speed and stability (there is no database or file system data to become corrupted)....

The file syncing is handled entirely by Apple, so I can't comment except to say it's probably just slow and you're seeing artifacts related to that. As for Bookends, though, when you do a File -> New Library -> Download From Cloud, the download will take time if you have many thousands of references...
