You are right, the file that was called "Bookends" in my ~/Library/Preferences folder seems to have been a leftover from an earlier version or some such.
However, the other file – called "Bookends 8.plist" – will be recreated even after deleting it…

Import filter with umlaut in name doesn't work
I have just discovered another bug related to special characters in files used by Bookends:
If you name a filter using an umlaut (or other non-ASCII character, I would guess) importing internet search results into the database does not work. Everything else seems to work fine though.
