Now that auto resize is being remembered for each article, and now that the other PDF view was removed, could auto resize be made the default for all articles?

If you select Automatically Resize from the PDF Action pop-up menu Bookends will remember that unto you change it again.

When I click on another reference, or add a new reference, they aren’t automatically resized.

They are for me. Make sure you use the Action popup, not a right-click.
