scanning document deletes texts

I am scanning a document with generate bibliography, retain hidden citations and create new document window options.

When I do so, the resulting document has correct in-text citations and cuts off after page 27 with no references. The original is 77 pages.

The point where it cuts off is in the middle of a paragraph.

saved the word version to rtf and scan it that way and it seems to be working.

But saving it as an rtf file strips away much of the formatting, which will take hours of work to redo.

Edited the rtf file and the same thing is happening.
