I have an iMac, a Macbook Pro, and an iPad.

There is one library that I created on iPad. It was syncing well with one Mac (iMac) but not with the other (MacBook Pro).So I basically copied all the references to another library and deleted the old (+problem) one from iCloud; and also tried to delete it from all local devices.

Somehow I managed to delete the old library from two Macs, but it is still hanging in the iPad (and it keeps showing an error message as well, probably because it is not in the iCloud). Is there a way that I can delete it from the iPad as well?

Are you using both sync methods: Bookends Wi-Fi Sync and Cloud Sync?

Please try to delete your library from iOS and sync it again:
Bookends for iOS -> Settings -> Empty Library
