Let's say I've got a bunch of references whose Notes fields are filled with a few dozen paragraphs of text each.

I can do a global search to find the references that contain a string, but is there a way to do a search through the notes text of an individual reference?

Yes. When viewing the Notes field use Refs -> Find -> In Note (Shift-Command-F). Command-G can be used for repeated searches of the same word.
