I'm using Pages '09 and Bookend 11.1.1 (in the process of downloading and upgrading).
I've had this problem for a while: My references in the "Caption" paragraph style I've defined and used for text underneath my figures, did not get picked up by document scan almost in all cases (out of the twenty odd figures, only one reference in the captions worked). However, quite mysteriously, all the references I've put in a different paragraph called "Table Caption", all got picked up.
Any solution?

Hi,
Bookends won't recognize citations in Pages '09 textboxes (it did in Pages '08, but Apple changed the way textbox data are stored). If you make the captions with body text it should work.

Thanks Jon.
Now I think the problem lies in setting my figure to "Object causes wrap" and typing in my caption immediately after my figure, so somehow it prevents BE from recognising the references.
Now I uncheck "Object causes wrap" on my figure, then add an extra blank line before my caption, then check the object wrap again. I just have to live with this workaround to change all my figures and captions.
P.S. I never inserted any text boxes.

Ah, yes, the wrap does cause this problem. It's something on my list to look into (Pages internal format is mostly undocumented) but I haven't gotten around to that yet.
