Like many others, I use Skim for reading PDF files. However, it's not my default PDF reader (Preview is). I'd like to choose (in Bookends prefs) which program is used for opening attachments. What do you think about such feature?

HI, you can do that in the Finder. Select a pdf, do a Get Info, then change the name of the app you want to open it to Skim. Click the Change All butt to make all pdfs open in Skim by default. Bookends will then do that (Bookends actually doesn't open the app, it tells the FInder to do it, and the Finder selects whatever app you want).

I know how to change the default app for viewing PDF. However, I want to keep Preview as the default viewer (for several reasons) and use Skim only for reading journal articles attached to my references.

I see. If you have "Use WebKit to display pdfs" turned off, you can do this to open your pdfs in Skim: drag and drop the pdf in the lower pane onto any application in the dock that can open it -- in your case drop it on Skim.
If people think it would be useful, I could also add the ability to open the pdf in Preview, Adobe Acrobat, or Skim as a right-click option (and in the action gear).
There's already an Open Attachment option in the right-click. I could simply make it hierarchical and offer "default", Preview, Skim, etc. I don't think adding preference options for every small issue is good -- Bookends preferences are daunting enough already. There are multiple ways of opening a pdf in the app of your choice now, adding a preference so that double-click does it (only if WebKit is turned off, too) doesn't seem to me to make the grade. Do others have an opinion on this?
Actually, I thought the next update would be 11.2, which will be a rather significant upgrade that includes the release of, and integration with, Bookends On Tap. 11.1.7 was released because I didn't want to wait to add the new Amazon searches, unicode normalization, and a bunch of bug fixes. The hierarchical open attachment menu is included in 11.2.
