I do not see any guidelines for how to cite two series of page numbers after a single reference. If I did one series, for example, it could look like this:
{Stoneman, 2006, #93858@154–66}. But what about two series? Would Bookends understand {Stoneman, 2006, #93858@89–104, 152–180}? Or do I need to treat the second series as if it were text, i.e., {Stoneman, 2006, #93858@89–104\, 152–80\}?

You can't mix cited pages and quoted text (at the end) in one temp citation. You could simply used quoted text for both
{Stoneman, 2006, #93858\, p. 89–104, 152–180\}
You could probably also use both in cited pages, however Bookends won't do anything with the second pair of pages (meaning, it won't treat them as pages and try to pad/remove digits according to the formats design).
