Since updating to 12.6.1 (on OS 10.9) the return key does not seem to work in fields in the reference pane, which means for example that one can't add multiple authors in separate lines. Is this a known bug, or just my computer?
While on the subject of the return key, up until several updates ago the reference pane could be opened by selecting a reference in the main window and pressing the return key. This is no longer possible, and it seems that the only way to open a reference pane is to double-click on the reference in the main window. Is there no way to open a reference pane from the keyboard?

There are no changes in the way Return is handled as far as I know (both of those functions work for me, and if you couldn't enter returns in text fields I'd certainly have heard from others). Reboot your Mac, and if that doesn't help try another as a diagnostic.

Rebooting didn't make any difference, but I have now discovered that Shift Return does what Return ought to be doing. It's only in Bookends that Return doesn't seem to be working properly, and so I'm not sure how to resolve it, but in the meantime I suppose I will just have to get used to using Shift Return.

Some other processes may be intercepting the Return for some reason. It's a local issue, so I'm afraid you're going to have to figure it out (you might start by rebooting in Safe mode, Shift key held down) and see if that fixes it.
