The problem I have was raised here back in July 2012 ("Window position not stored locally?"), but did not receive a response that deals with the difficulties I'm having.
I'm using Bookends 12.1.2 on a Macbook Air running under Yosemite.
In general I have the computer hooked up to a 27-inch Thunderbolt display, but on occasion I unhook it to go roaming.
When trying to use Bookends on the Macbook's 11-inch screen, I have found it impossible to resize the library or the search windows to fit. I find myself with vast windows that stretch off the edges of the screen, with no access to borders that I can drag to change their size. I can't see any menu option that allows me to change them.
Even worse, I now have a problem when viewing Bookends on the Thunderbolt screen: after I clicked on the green resize button in the top left-hand corner of the window, the latter expanded to go even beyond the limits of the 27-inch screen!
I do not have these problems with most of the other programs I use.
For example, when I unhook the computer from the display and run Apple Mail, the viewing window adjusts automatically to fit into the 11-inch screen. (However it doesn't adjust back, when I reconnect the big display. Needless to say, that's less of a problem.)
With Firefox, the window size adjusts automatically in both directions, so I *never* have to adjust it.
I have had a problem with Microsoft Excel, but that program contains an "Adjust" option in its "Window" menu, that allows me to do what I apparently can't do with Bookends.

Have you tried clicking on the green button with the Option key held down? Or using Window -> Reset Window Position?

However "Reset Window Position" does not. On both my 27-inch Thunderbolt screen and on the 11-inch Macbook screen it simply moves the whole window a bit down and to the right, without changing its size (as far as I can see).
Indeed, given the problem I've raised, I'm not at all clear what the purpose of the "Reset Window Position" command is.

Reset Window Position is useful when for whatever reason when using a multi-monitor setting the window is off-screen (of the current computer). This brings it back to the screen you're using. It's not used often, it's a fall-back. Since your window was sized incorrectly, the Option-click on the green button was the right solution.
