custom formats for renaming pdfs

I wonder if there is a way of having a custom format for renaming pdfs?
Specifically, I would like them named by the generated bibtex key - so I can org-ref with org-mode and emacs

I apologise if this is covered in the User Guide - couldn't find it

Yes you can, and it is covered in the User Guide (search for rename and you'll see). Basically, you tell Bookends how to rename attachments in preferences (first tab, near the bottom left).
