If I wanted to do a completely clean install of Bookends and wanted to restore my library retaining the links to the pdfs associated with the individual references, what's the best way to do it? I'm not sure how each reference 'finds' the pdf (which I have in a separate 'Journals' folder)
Also is there anyway to completely uninstall bookends before reinstalling? (I want to do this due to a weird problem with all the refs in the reference list except the first one being capitalised (across all styles), that no-one else seems to have a problem with)

I don't think a clean install is going to help. But I'll tell you that Almost all files associated with Bookends are stored in
~/LIbrary/Application Support/Bookends
(including, probably, your reference library).
Your pdfs are stored wherever you put them (or told Bookends to put them, in preferences).
But if you're having a problem with formatting, you should contact tech support and we'll see what's causing it.

I have previously contacted tech support but there doesn't seem to be any obvious resolution as it appears to be unique to my machine (and weirdly it only started a few months ago, with no other problems evident)
Probably right about a clean install not resolving the problem esp. if problem at the MS Word end, but not sure what else to try
On the off-chance anyone else has experienced it, all references except ref 1 come out in a strange font (across all styles and whatever refs I select), e.g. -

2. APKARIAN AV, BUSHNELL MC, TREEDE RD, ZUBIETA JK: HUMAN BRAIN MECHANISMS OF PAIN PERCEPTION AND REGULATION IN HEALTH AND DISEASE. EUR J PAIN 9:463-484, 2005
3. BAIR MJ, ROBINSON RL, KATON W, KROENKE K: DEPRESSION AND PAIN COMORBIDITY: A LITERATURE REVIEW. ARCH INTERN MED 163:2433-2445, 2003

just to add, if I select offending refs and choose format as Title or Sentence Case in Word this doesn;t resolve the issue (

Assuming you don't have styled text in your references that you care about, do a Global Change -> Restore Default Font and Styles to your library. You can do it on a copy of your library if you want.

oh, a workaround...
(1) Unmark all selected refs in BEs
(2) Scan doc to produce correct citations (but incorrect ref list)
(3) From BE, Output to Bibliography window, which produces a correctly formatted ref list - then copy and paste over to Word!
(which suggests a Word problem somewhere down the line)

Yes, sounds like a Word problem indeed. Check your style sheet for the affected lines. Make sure it's not set to output as ALL CAPS. If that's not it maybe someone else has a suggestion.
