On p. 257 of the User Guide, it says that we can choose the background color for notes, under the "Lists" area of the preferences. But there is no option for this either on the image of the User Guide itself (p. 255), or with my copy of Bookends (12.7). Is this a mistake?

The user guide is out-of-date here. You used to be able to select the notecard color, but that option was removed in the big UI update in 2015 (v. 12.5). This is from the release notes for 12.5.
• New icons for the application and library files, and an updated user interface
Removed: (1) the standalone reference window, (2) setting font, font size, and colors for the note stream, concise views, and the Term List pane in the main library window.
I've updated the user guide to reflect this.
