I normally link Bookends to Scrivener so I can use ⌘Y to "Copy Citation". But I would like to be able to use "Copy as link" to copy a link to the Notes section within Bookends. At the moment it force copies to Scrivener, and I have to then cut and paste it back across. Any trick to temporarily override the bookends⬄scrivener link?
Does anyone have any other tips on how best to deal with related papers, like paper A is a journal club report of paper B?

I don't understand what you're trying to do. Copy Citation doesn't copy links at all, just creates a temporary citation. And Copy Hypertext Link *does* create a link that you *can* directly paste into Notes. If it's the switch to your word processor that bothers you, you can temporarily unlink from it with File -> Link To -> Unlink. This is only temporary, it doesn't affect preferences.
