Is there is a way to automatically update the paths to attachments that are not in the "default folder"? I have updated my copy of Bookends from 9.0.3 to 9.0.4 and it is very annoying to update all of the attachments manually. (Yes, I was warned, but I just didn't think it would be this much work to update the links.)

9.0.4 and attachments
If you are using Bookends on different Macs, you need to reattach one for each non-default attachment folder on each machine -- there is no magic here, the file paths are stored in Bookends Preferences. If you are running on two Macs, you have two different Preference files.
Let me point out that unless you really have a need, you should always keep attachments in the default folder (and subfolders). In addition to not ever having to reattach files, there are many advantages to this, among them (1) automatic filing, (2) easy portability, and (3) the ability to do Spotlight searches on attached pdfs and retrieve the corresponding references.
I can't rule out future changes (because I can't predict the future) but rest assured that I have no intention of changing the current (new) method for keeping aliases to attachment folders.

I suppose Jon meant Spotlight searches from within Bookends of all -- and only -- attached pdfs.
If you select Spotlight from the dropdown menu on the search text field at the top of the list view window, then type in the search field and press return, Bookends searches all attached pdfs for the phrase entered.
All the matches will be listed in the window, just as they are for other searches.
