Today I wanted to view all References and therefore clicked "Show all References..." and immediately all References were marked as Hits

The bad news is that, as you found, in Bookends 7 all references are made hits when you choose Refs -> Show All References.
The good news is that this will not be true in Bookends 8, which will have a much improved way of dealing with reference lists. Sorry, no date yet, but it's coming along...
