Unique ID

I have all my references sorted by unique ID. I print out hard copies of references and label them with this ID. Makes them easy to file and sort. However, when I added refs to a large document, I used the unique ID in {curly quotes}

I thought I would be able to use the format bibliography function this way, but I'm not able to get this to work. Is there a way to get bookends to sort through my document and replace those unique ID numbers with just a single number like: (1), (2), etcc and generate a reference list at the end?

Yes, you can. The format you choose should cite by number in the text (e.g. J. Immuno. format). If you can't figure out how to make this work, please contact tech support directly.
