First of all, congrats with the update, this is a big improvement.
I encounter a problem though with JStor and don't know if I am overlooking something.
I imported several references from JStor this morning but still had to attach the corresponding PDFs. Normally I press shift-apple-U to go the corresponding JStor page in Safari and drag and drop the PDF icon on the desired reference. This seems to be broken after the update; what happens now is that I drag and drop the PDF on the reference, this brings up the Online Search window, I get the familiar dialogue asking me how to file the attachment but there is the word "webarchive' in the proposed renaming. When clicking ok nothing happens, no PDF is attached.
I also wonder if there is a way to directly import an JStor PDF from the Online Search window? I see online a way to import the ref and attach the webpage but not the article.

I'm not sure what the problem you are seeing is (I can't test JSTOR from my location today). Is there a public access site that you can steer me to that shows a problem? And you shouldn't encounter any problems now that weren't there in the beta.
As for importing JSTOR pdf from the Online Search window, yes, two ways. The Import popup at the bottom of the screen imports both the reference and the pdf (or web page, whichever is showing in the display pane -- if you want the pdf you need to navigate to the pdf in Bookends). Or you can drag and drop the proxy web icon (in Bookends Online Search window) onto a db window and it will be attached to the selected reference.

I am afraid I can't show you at the moment what happens when I drag and drop a PDF link from Safari to a BE ref. Basically it doesn't work anymore.
To be clear: what I would like to do is attach JStor PDFs to references that are already in my db, so I want to bypass the Online Search window (in this case). Otherwise I would have to look up articles I already have in the db again in the Online Search window only to get to the PDF.

You have to navigate to the pdf somehow. Either in Safari or in Online Search (they both use WebKit). The easiest way to get both at the same time is Online Search, but if you have the reference already you have to go back to JSTOR to get the article (note that if you have the URL stored with the ref, you can get to JSTOR quickly with a browser).
