I like Preview and this is the app I usually use to view PDFs etc ... except when I'm reading papers then I find Skim to be better. Is there some way to tell Bookends to use Skim while leaving Preview as the default viewer?

Yes. If you have turned OFF "Use Webkit to display pdfs", you can drag and drop the pdf (in the Bookends display pane) on the Skim icon in the dock.
