Problem creating bibliography

Hi,
When I scanned my Pages document to create a bibliography, the formatted file generated had lots of errors. Many of my figures disappeared and the bibliography never got generated. Since I was in a hurry to get this done, I had to export my Pages document to an rtf file and scan that instead. This came out fine but of course that meant manually copy-pasting back to the old one since rtf loses some of your formatting. Does anyone know why this could have happened? Could it be because my Pages document had a 2-column layout? If so, is there a fix? I don't want to have to do this every time!
