Is it possible to refer to the first footnote in which the book or article was first cited. The first reference in footnote 5 would be e.g.

5) Doe, John, "My great article", GPPA 2010, pp. 234-256

and then e.g.

10) Doe, John, Fn. 5), p. 245

I know this is probably only possible with some interaction with the output application, like - in my case - Mellel, but perhaps this is possible and already has been achieved?

No, you'd have to manage this yourself (you can add literal text before or after any citation info using the backslash:

{\see also \temp cite info \ for more information\}

So in your case you could do

{temp cite info\, Fn. 5, p. 245\}

But you have to keep track of the footnote numbers yourself.

Ah okay, thanks a lot. Would it be possible to get the footnotes from Mellel when scanning and do it automagically somehow? Although I'm aware of the unlikeliness of this, but perhaps you can take it as a feature request?!

No. Mellel would have to do that, and Mellel can't because it doesn't really know anything about the content of the citations. Bookends doesn't know anything about the Mellel document. It just knows about references (and doesn't even know if they are in a footnote or in the body of the text).
