Will Apple's new sandboxing policy for applications sold in the Mac App Store affect Bookends?

If it stands, yes. I don't see how Bookends can be sandboxed without ripping out a lot of its functionality. Things are in flux and I'm hoping it won't come to that.

Now that this is in effect, is the sandboxing going to affect how our favorite bibliographic management software operates?

Bookends is not sandboxed (either from us or from the MAS). To do so would mean removing many of the functions that make it so useful. Apple has said it will allow "bug fix" updates for apps already in the store. We'll see how flexible they are with the next update.
