Excuse me to insist, but I can prove that it does have something to do with Bookends, since the resulting file of scanning with Bookends varies consistently when I change the scanning parameters. I don’t want to make my file public, but I can send you a copy of the original document and of the scanned document in Tech Support, if you want.
Here is the detailed description of what happens:
To ease the many tests I made, I worked with a part of my document. I saved the preliminary stuff and chapter one in a document that has 9 sections, all set to restart numbering of footnotes at the beginning of section.
If I scan the document with the three parameters "Create New Document Window", Generate a bibliography" and "Retain hidden citations" checked, the resulting document has its last section parameter reset to continue numbering of footnotes (instead of restart to 1).
If only one or none of the parameters mentioned is checked, there is no problem.
[By the way the parameter name "Create New Document Window" is misleading since MS Word has the ability to create new windows for the same document, while in this case a new document is really created]
I might have a hint about what could cause this problem. I noticed that Bookends seems to copy the content of the original document, then create a new document and then paste the result of its scanning in the newly created document. I already heard that Word saves some general parameter "in" the last paragraph mark. If it is so, maybe these parameters (that comes from the Normal template) are applied to the last section.
While writing this, I have the idea of making another test: add a new section add the end of my document. Problem solved. So I think I have found the source of the problem.
When adding a bibliography, the last section takes the parameters predefined in the Normal template used, instead of the parameters of the last section in the original document that is submitted to scanning.
Why it does so only when the parameter "Retain hidden citations" is checked. I don’t know.
I also noticed that two other parameters are reset when scanning with the "Create New Document Window" checked , whatever are the other scanning parameters.
When I scan with "Create New Document Window" checked, it changes the 2 parameters:
1- Format>Document…: tab “Marges”: parameter “Pages en vis-à-vis” (“Mirror Pages”): checked, become unchecked (I suppose because it is so in Normal template);
2- Format>Document…: tab “Disposition”, section “En-têtes et pieds de page”: parameter “Paires et impaires différentes” (“Even and odd different”) checked become unchecked (I suppose because it is so in Normal template).
I hope this information can help to fix what seems to me a bug, or at least an undesired result, that the user should be aware of.
