scanning a MS Word master document

Hi,
I use Word's master document function in order to merge the chapters of my dissertation. Yet, it seems to be impossible for Bookends to scan the master document as one single document. Such an option would be advantageous as I would get, as a result, one consolidated bibliography instead of several different ones that I have to merge and sort manually.
Is this impossible or am I just doing it the wrong way?
