From what I understand, annotations made in Skim don't show up in BE. Are there other annotation programs for mac that allows for the annotations to be viewed in BE? The annotations I make on my iPad show up, but I'd like to have the same results with a mac app.

Any annotating app that uses the OS X APIs will do. I use Preview.
