The Spotlight search within Bookends searches the default attachment folder and all it's subfolders. If you want to limit the search, there are two options I can think of:

1. If you know something about the reference you want (e.g. the year published), in the Find dialog tell Bookends to search for the year (e.g. 2012) and fill out the Spotlight field to search for the contents of attached pdfs.

2. Temporarily change the default attachment folder to the one you want Bookends to search (it will search its subfolders, too).
