I very much like the integration of BE with the word processor of choice (in my case: Scrivener). However, I would prefer that it only switches to Scrivener and pastes the citation when I hit "Copy citation" in contrast to "Copy formatted". Is there a way to accomplish this?

No. But you can temporarily unlink Bookends with Scrivener (or whatever it's linked to) with File -> Link To -> Unlink.
