Presently the integration for Pages 5 is rudimentary where documents are converted to the old format before scanning. A critical issue is that citations in text boxes are not scanned, such as figure captions. Additionally, text formatting such as underlining is randomly altered. Both of these issues poise significant challenges to continued use of Bookends with Pages.

Improvement to Pages 5 integration would be much appreciated!

Bookends can't scan text boxes in Pages 4, either, so I suggest that you don't use text boxes for figure captions (at least not ones that have citations you want to scan). I'm afraid given the lack of documentation, APIs, and AppleScript support from Apple, it's not likely that the integration can be improved.
