I can't say about Mellel, but Bookends outputs whatever you told it do in the format. Bookends has no idea where the citation occurs (in the body of the text, in a footnote, in the middle or end of a sentence, etc.) -- that's Mellel's job. Bookends just sends the formatted citation to Mellel for inclusion in the document.
