With the new 14.0.3 it seems my iCloud Bookends folder has changed. Previously it was

/Users/ian/Library/Mobile Documents/iCloud~com~sonnysoftware~bot/Documents/

but this has now been changed to

/Users/ian/Library/Mobile Documents/iCloud~com~sonnysoftware~bot/Documents/Bookends/Attachments

I'm not sure the benefit of this extra two folders; currently Bookends is failing to find my PDFs on the desktop. Has iOS also been updated with this new folder location and I should move PDFs, or should I just use a manual folder setting to the previous folder?

This was an inadvertent side effect of a change made in how the folder is selected/created.

Please download 14.0.3 again.

Then discard the extra folders (Bookends/Attachments) -- but not their contents, if any, of course.

Go back to Preferences and change the default folder to the default and then back to iCloud. The original iCloud attachment folder will be used again.
