Hello, I can only see annotations made to PDFs (i.e. text highlights) listed as notes in the note stream when the attachment pane is open. Is there a way to have the notes stream always display notes derived from PDF annotations in the note stream? I often close the attachment pane when browsing but it would be good to see all my highlights as I'm doing so.

No. The PDF must be open for Bookends to search it for annotations. And not as important, since a reference can have more than one attachment Bookends wouldn't know which to search. You can reduce the height of the attachment pane to a few centimeters if you want to maximize the height of the reference list.
