I don't know what most of the stuff in the Bookends folder is, I've never used import filters, but I have custom formats, and I don't see them in the Formats folder. I assume they are attached to my database file?

Please read the Read Me. It tells you in detail just how to upgrade.

Your custom formats are in the custom formats folder (Application Support/Bookends/)
