I've just finished writing my PhD dissertation, and the BE experience, on the whole, has been entirely positive, so thank you for a wonderful research tool!
I noticed that when I delete refs, the ref. numbers above the deleted one/s decrement to take the place of the deleted one/s--is that right? That's a slight problem for me as I use the ref. nos to classify both the hard copies and PDFs associated with the reference. I guess the easiest way forward is to stop making hard copies, and just link the ref to the PDF without using the reference number in the file name as I do. I'm not sure what to do about the 2000-odd hard copies tho...

Deleting refs: what happens to reference numbers?
Hi Rob,
Yes, the sequential numbers can change (as you have seen). There is a unique ID number that you can use and that never changes (unless you do so manually).
As for your current collection -- in the Reference Window you can find the reference *before* the one(s) you deleted and do a Refs -> Insert. This will insert an empty reference after the one you are looking at, and increment the numbers of all references after it. If you do this for every reference you deleted you will restore the numbering you used for your hard copies.
Going forward, I suggest you link the pdfs and let Bookends sort things out for you. The whole attachments interface is going to get a facelift in the next update that I think people are really going to like.
