All the issues seem to stem from trying to drag-and-drop files onto Bookends to create a new reference.

I'd never noticed it before either, but the journals in my specialty seem to all be clamping down on it at once - just got back three proofs in a row with requests for that particular correction.

When citing journal articles APA (pg. 240, APA 5th ed. style guide) formatting sometimes requires the issue number, and sometimes does not. If a given journal uses page numbers cumulatively through a volume (i.e., Volume 2(1) uses pages 1-97, volume 2(2) uses pages 98-150, and so forth ...

I have a similar question to the above.

In APA fifth edition, issue numbers are included in the reference section when the journal is paginated by issue, and omitted when they are paginated by volume (as in, each new issue picks up at the page number the last left off at).

Awesome. In the meantime, I'll use the interim to force myself to actually explore the flexibility of the auto-renaming. I'm one of those people who gets so comfortable in my old habits that I have to get dragged into trying out new ones...

New thought... or, for that matter, if Bookends simply opened PDFs based on their own saved settings rather than the system default. I.E., when you double-click on a PDF saved through Adobe in the Finder it opens to Adobe, and so forth.

That way PDFs I'd saved through Adobe, or any other software ...

While it's not a big deal (and the new preview pane is awesome), I though I'd mention that I have an issue similar to Gerben's when it comes to opening PDFs.
