I highly suggest you to try TextWrangler, is free and very powerful.

I have a problem when formatting my bibliography in a document created in latex. The file is saved with .tex extension and is a .txt file. I use Textwrangler to edit it.
All my references are delimeted by ~ ~. However BE has problems in identifying some citations, but not all. Just some ...

No bug. You can do it two ways:

1. Mark all references and then export to a Bookends file. Import that file into the new database.

2. Drag and drop the references from the old database window to the new.
