Trouble in Nisus
I have the latest of BE and NWP; I used to be able to Cmd +Y from NWP to BE and back, but lately my Cmd + Y has only been working one way - from BE to NWP. I can live with that, and I was using it yesterday without a problem. Today, when I hit CMD + Y in BE, it takes me over to NWP, but it copies nothing. Yesterday, all was working well. Today, it won't copy into NWP at all.

Possibly due to a known bug in OS X 10.8.2. Try logging out/in again.

Thanks, that solved the "no copy" problem. Any idea why I can no longer Cmd +Y from Nisus to BE like I used to? It works fine from BE to NWP.

That's handled by NWP, not Bookends, so you'd have to ask Martin (Nisus tech support).

Perhaps this is a Nisus problem as well, but I have now set a keyboard shortcut from Nisus to BE, when I'm in a footnote, so that the shortcut takes me to BE. However, when it switches me to BE, the Find dialog box pops up automatically. Is there a way to avoid that, so that when I go from NWP to BE via the shortcut there will be no Find box? (By the way, I've assigned the shortcut to "Activate Bookends," "Insert Citation," and "Find Reference" from the Tools, Bibliography Menu in NWP and get the same behavior with all three).

This would be something to take up with Nisus tech support. Sounds like Bookends is receiving the "find in Bookends" AppleEvent when you use that shortcut.
