Nowadays, a lot of journals offer access to papers in press. That means, I can download the manuscript or the article 'in proof'. The final paper is then published a few weeks later. Because of that, I have a lot of papers in duplicate - the preprint and the final version. With a "Remove Duplicates" I can get rid of those references but how can I delete the attachments? I also observed that BE would delete as default the newer version of the duplicate what is in my case the wrong one...

Remove Duplicates
Bookend won't delete attachments automatically -- among other things, the same attachment could be shared by other references. You can use the Attacment Inspector to move them to the trash, though.
Yes, the algorithm for automatic deletion is that if all else is equal, you want to keep the older reference. You can of course show the "manual delete" window for a list of the duplicates and select the ones you want to delete.

Right, the only problem is that I can't use the Attachment Inspector when the "manual delete" window is open...(I can't even open the Inspector, it has to be open befor the remove duplicate...). The 'manual delete' dialog is useless if you have preliminary, manually edited references, this would include attachments.
The dialog should show two references side by side with the differences indicated in red color and it should allow to copy/paste (drag/drop) text and move attachments between the two references. As a workaround, until this is implemented, Jon could allow to add (all/selected) duplicates to the hit list so that one does not have to search for them manually after cancelling this dialog. A competing product from the past (Papyrus) offered a 'merge' option which worked very nice for such updated references.
