Does anyone use Skim as the pdf viewer and make notes when you read along?

How could I view the notes (e.g. highlight, boxes) that I made to the pdf file using the pdf viewer in Bookends?

You can't. Skim bypasses the OS functions to write/read its own notes. But you can open the pdf in the Bookends pdf viewer in Skim (either set Skim as your pdf viewer in the Finder and double-click in Bookends, or drag and drop the pdf in Bookends onto the Skim icon in the dock).
